I'm wondering about the crank sensor , symptoms are similar and sometimes won't even throw a code , could replace that and see , cheap enough .
Also , if it's possible , check the fuel pressure , should be approx 55 to 60 psi , you may only need a new regulator , #10
I'm not sure if you've checked or not , but the idle speed actuator could be the issue as well , could try cleaning it with some tb cleaner and see if the condition improves . I'm not very familiar with them , but I'm guessing cleaning that would be the same as cleaning the iac on mine . #16
The HD service departments used a "Scanalyzer" (sp?) to read the codes of MM injected bikes and as I understand it, some of the later diagnostic tools could still read the MM system too. Call a dealership and see if they still have the capability to plug an '01 bike in for you? (I did it once and they charged me about $65,)

Uhhhhhh bad MAP sensor would produce backfire, hesitation and overall crappy operation.
Seems youve covered a lot of ground on this one, but trouble persists.
I tried an aftermarket MAP that supposedly fit my model, but the fluted rubber plug didnt fit snug like the OEM one did.
So turns out it was check valve line goin from filter to check valve. Received the new one I ordered and switched out old set today. Put in fresh gas primed the lines and it fired right up accelerated good but wouldnt you know it I look down and the return line check valve is leaking like a son of a b*#%Ľ so now I have to rebuild or replace that before I can actually ride so that sucks a$$ but hey Im 99% sure I fixed the problem. I wont know for sure till I ride it. I appriciate all the help. Could not have done it with out yall thanx again
So I rode a couple miles and plugs fouled. Replaced plugs, bike ran great for about 8 more miles then started bogging down when throttled until it finally died and wont start once again. Had to trailer it home last night and haven’t had a chance to look at it yet. I’m so frustrated with this sh$@
I understand your frustration , been there , be patient , it'll come to you . Some of the most frustrating repairs have taught me more than the easy fix's . It's a great feeling when you finally get it solved on your own , and then be able to pass the knowledge on to someone else .
Take another look at your fuel connections and make sure the quick connects are fully seated , o-ring didn't bind inside , put a little engine oil on them will help making the install easier .
