This likely sounds like a long shot, but try changing out the spark plugs and putting the stock HD ones in your bike. I'm not sure if your year of bike has the Delphi ignition system or not, but on my 08 Softail I tried Iridium plugs on my totally stock bike and it made the bike run lean. Not sure if your bike started acting up before or after the plugs installed but is something easy to try. Decel popping is usually caused by excess fuel in the exhaust and happens on open/low restriction exhaust systems. That is why the lollipops helped. You could go with a larger lollipop and see what happens. Stock EFI can only adapt so much so maybe an aftermarket tuner might help, but these tend to add more fuel, so maybe not always the right way to go.
