Just got back from the dealer. Had my 1000 service. I complained of a rough idle, a miss at low RPM and hot motor. They said all is right with my 06 Ultra and they made some adjustments. Runs exactly the same except now I can hear my lifters. I also had a compass put in. The compass points to north then when you go east it does not turn to east it snaps there after you have been going east for awhile.
I have SE11's with a stage 1 and K&N air filter. Bike runs great at high RPM. Gets hot. Hard to sit on the seat it gets so hot at a light. It is Nov and I am in Florida. Not going to be fun in July? Dealer said to run synthetic oil next time and that would lower the temp some.
Is your idle rough compared to other Twin Cam rubber mounts? If so, take it back & tell 'em to fix the rough idle, and low speed miss. Free, under warranty. Get a thermometer and check the oil temp. Switch to Mobil 1, either V-Twin 20w-50, or gold cap 15w-50.

Not being a smartass here, just trying to help. Is this your first Harley? I only ask because, being air-cooled, they do produce some heat. If you've been riding watercooled metrics, the heat coming off a HD can be unsettling at first. They also shake and vibrate at idle and sometimes this can be confused for a miss. Now, if this isn't the case and there is really something wrong with the bike, then here is what I would do... I would take it to a different dealer. Your warranty is good at any dealer, so if you don't like the answers you get from the first one, then go to a different one. While you are there, see if they have bike you can test ride. That way you'll know for sure if "they all do that". It sounds to me like the bike might be running a little lean, so I would try reinstalling the stock AC and see if that helps. You've got the Stage I fuel settings, but even those can be a little lean. Putting the stock AC back on will richen things up a bit and you can sort of see for yourself how the bike runs in a richer state. If it runs better, then you know what's causing the problem and you can demand that HD make it right or purchase a DFO and make it right yourself.
Similar rough idle issue on my 2006 Road Glide. Thought it might be corrected when I had my Stage 1 done and put on the Rineharts - still rough. Dealer says this is normal, and fired up a few other twin cams to prove it. Still, shakes your teeth out of your head at times.
Idles at 1000 RPM. If I give her a little throttle, say to 1300 RPM, she's smooth as silk. Would I do any long term harm to the engine to have them raise the idle a bit?
