Hello all! I have a 2006 Street Glide fuel injected model. After getting a charging issue fixed thanks to a lot of help on here, I wanted to see if I could get help with what I believe would be an easier issue to deal with. I bought this with Rhinehart exhaust installed, along with a round k&n filter that replaced the factory filter. The issue is it doesn't run like I think it should at times. It skips a lot at low speeds at times and will stall at times when traveling in stop and go traffic. I was told it's because there was not a programmer used after the exhaust and air filter were installed. It will blow back through the air filter at times when it skips. To get this to run better would I be better off getting a tune, or would it be easier putting stock parts back on? I do not have any of the stock parts currently. Looking for ideas.
Sounds like it needs a good Dyno Tune form a local expert. How many miles on the bike? Have you looked at the plugs, they are not good forever, good luck.

was this issue there before you addressed the charging issue.
I’d take it in and have it checked out.
For a simple stage one the dealer could do a stage one flash and see if that helps.the stalling is likely not tune related. It’s likely running lean due to the exhaust/air cleaner change but stalling may still be related to the charging issue or something else ? iac, fuel filter…
I personally would not continue to ride a bike that’s stalling in traffic!! Get it addressed.
Anytime I change the airflow through an engine, I adjust the tune...
IMHO.... With a basic Stage I Mod as you have, a tune map from a reputable shop like FuelMoto or DynoJet, would most likely suffice.
While there could be other reasons why you have that skip & stall issue (like a dirty/failing IAC), it will run it's best with a new tune, and a new tune would not be wasted money... So I would start there...
If you retune, and the issue still exists, then you know to trouble shoot for another problem...

seems to me if you don't have any of the stock parts, you just answered your own question.
