Why wouldn't you use what HD recommends? Are you trying to save money? You know the SYN3 will work.
Is it a fact that SYN3 is not a pure synthetic, only partial?
Also, SYN3 in the Trans will work, but may not be the BEST thing for the trans. A heavier weight lubricant with a thicker coating may provide better protection.
In regard to the primary, SYN 3 may be better than a pure synthetic because you don't want too much slippage with the clutch plates.
Bah.....the key to everything is periodic fluid changes......and as long as you don't pee in there.... you should be OK.

H-D opened the door when they said it was OK to use Syn 3 in all 3 holes. Unless they provide you with the Syn 3 for free, they can't say that the use of other synthetics is detrimental to the engine in the same application.

I would not mess around with Mobil 1 in the Primary. Unless it is specifically for a Motorcycle. The Car formula has friction modifiers that can cause your clutch to slip.
I've been running Amsoil since 99, it made a believer out of me. I use Amsoil 20W 50W in the Engine and Primary, and Amsoil Severe Gear 75 90W in the Tranny.

So Syn-3 IS a semi-synthetic...correct?
Yes it is, and priced the same as Amsoil, a full sythetic. I use Mobil 1 V-Twin and pay $7.48 qt.
Holy crap....I know oil is up to $100 a barrel now... but $10 a quart????

I used this in my FXSTD-SE and it ran cooler and quieter....shifted smoother also, and all I had to do was think about neutral, and the green light would come on!

Poor choice to put engine oil in the trans. Yes you can run peanut oil in there if you're so inclined but it's not good for it. Build up on the magnet at drain time will reinforce this.
Syn 3 is not a full synthetic either like mobil 1 or other syn oils.
