I don't think you are going to have any real charging issues as that amp isn't pulling all that much current with the way you are setting it up and you will blow those speakers before you push enough power to cause a real problem, but like someone mentioned above a cap isn't going to hurt anything for those dips in power when you have it cranked showing it off. Just cheap insurance IMO....
You may also want to consider pulling the cover on the amp and just letting it run open air inside the bag this may help it dissipate heat better and you may not have to run fans.

great job---I have my 6x9s in the same location for over a year now --- the only problem I have had was when I accidentally punctured one.
won't have a problem with the amp as long as you don't run it for hours without starting the bike

I can't wait to see the final product, my only concern is the rear speakers exposure to the elements and the water coming up from the rear tire. Excellent installation and pics so far!!!
