I have been looking for a used or new 07-08 E Glide & a few dealer mechanics have told me to stick with the 06, 05 etc & stay away from the 07-08 because or trans problems & overheating issues....any issues that people can tell me about.
Dogmann you can do some searches on this forum for the issues tranny / heat issues you are talking about. You'll find many with many opinions. My 07 Ultra doesn't run any hotter than my 04 RKCustom. My 07 gearbox is fine and 6th gear rocks. Some find it noisy / whiniy without IDS which is standard in the 08. Not an issue for me. Good luck.
I had an '05 Dyna TC88. I don't find my '08 EGC to be any hotter (with fairing) than the Dyna was. I like the 6 speed tranny more than the 5 speed. On the 5 speed it just never shifted smoothly between 1st and 2nd (or vice-versa).
Was the shop filled with '07's and '08's in for overheating issues and tranny repairs?
There are all kinds of opinions here. Most negative you'll find are from peeps that have 06 or earlier models bagging on the newer 07-08. Do they run hot? Yes! But it's an air cooled engine with VERY LARGE pistons. Stage 1 or any aftermarket programmers will cool it down. Is 5th gear loud? Yes! But there is nothing mechanically wrong with it. 5th uses straight cut gears. Ever heard the tranny in a race car? Same thing. I kind of like it. The added 6th gear is awesome.
I was in the same boat as you, but decided on the 07 because of the Higher resale value, Bigger Motor, 6th Gear, Easy pull Clutch. I didn't want the 08 due to the fly by wire throttle and even higher EPA Regs. The new 08 Tank and Seat are not interchangeable with 07 and earlier models. Most dealers are very reluctant to do any motor upgrades on the 08's. Not even exhaust here in Socal. BUT!!! The 08's are turning out to be very trouble free also... That extra 1 gallon of gas would be sweet.
Just my $.02... I've had 0 issues with my 07. Could not be happier!

If you are going to keep it pretty much stock, the '07 is fine. The stage 1 and some nice muffs will fix the heat issue. You could also add the IDS I suppose.
If you are going to be looking for bunches of power later on with head work, cams and the like ... buy the '06.
The newer drive train DOES NOT transmit as much power to the rear wheel, motor for motor.
I like my '07 fine but if I was going to do it all over again, I would have bought an '06. Done the motor work and put in a Baker 6 speed, then had a better bike in the end.

Please explain, inquiring minds want to know
I have a 07 Ultra. I have done the stage 1, all V&H except I am using se 64895-07A mufflers. I am very happy with it. My trans has the same noise as most HD touring bikes-quiet as I see it-I am not using the IDS, don't need it. I do like the 6 speed trans... With my stage 1 I am very happy with the power-78 hp w/91 tq and 44-48 mpg. What more could I want

Isolated Drive System Sprocket Kit
Introduced on the '08 Touring models, the Isolated Drive System improves rider comfort and ride quality by dampening the mechanical noise and vibration caused by the engine's torque pulses. The rubber compensation elements in the sprocket act like a cushion, absorbing the power pulses from the engine. With the IDS installed, the motorcycle feels more refined, and is quieter while accelerating, shifting and cruising. Kit includes sprocket, compensator bowl, and installation hardware.
