I'm considering adding the HD Security System. I always leave my bike on the center stand while parked in the garage, are there any issues with leaving the bike upright? Will the sysytm still function normally? I read something about the system will react when the ignition is turned on or the bike is in an upright position when the fob is out of transmitting range.

You won't have a problem....I've been leaving mine on the lift so far. You just want to have the FOB with you if you switch from your center stand to the side stand (or the other way around). A couple weeks ago I was putting the Ultra up on the lift and didn't have the fob in my pocket, as the bike straightened up the alarm went off....had to dash into the house and get the fob to stop the alarm.
I find it overpriced, underfeatured and may require HD for service or parts replacement. The aftermarket offers better options, in my experience. The Aritronix systems have motion detector, bank angle sensor, and electrical tampering sensor, at your choice of settings.

Which aftermarket systems do you experiences with that you can share? I haven't purchased the HD system yet.

I'm not looking to do the siren or pager & stuff right now. I'm just looking to dissable the ingnition when I walk out of transmitting range.

Aritronix offers different levels of security, but I'd buy the Scorpio rather than doing it piecemeal. I have the ThunderPager, which is now the Scorpio. A guy at work and another guy on this forum have the Scorpio and they're very happy with the system. I haven't researched the competitor systems for years, so there may be a better system out there. YMMV. http://www.scorpioalarms.com/products/motorcycle
