I had an 05' Ultra with a stage 1, I now have an 09' Ultra stock. I feel the difference, I am not sure about horsepower wise, but there is a difference.
I built a 88" to 95" and yes, there is a noticable differance when I roll the throttle in 4th or 5th gear but knowing how to use the gears to keep the torque high makes a big differance in any motor.
Upgraded my 2003 FLHTCi to 95 ins3 but did not do the cams based on the cost/benefit and my budget at the time. According to charts both HP and torque are increased. All I can say is significantly improved ride-ability in every area. Should have been the stock engine. One dealer in Toronto said it was the most commonly purchased aftermarket option. One surprise was the improvement in fuel economy. Went from about 38/40 mpg (imperial) to high 40s low 50s on highway.
Torque and hp on a dyno is not relevant to real world performance, as the bike is stationary. Here is a post from a previous thread concerning the same subject:
MCNews publishes performance reports on their test bikes. They haven't done a Street Glide, but the '09 Road Glide was in 12/08 issue. 1/4 mile time was 14.4 at 91.04 mph.
The '99 model, with the smaller TC88 was faster, at 13.88 and 92.37 mph.
The top speed on the '09 was faster, however, at 109 mph, compared to 105 for the '99 model.
832 lbs for the '09 vs 777 lbs for the '99.

"09 TC95 68.1 Hp 78.7 Torque
More power, but less fast, due to the new models increased weight.
Maybe for the 99, but not compared to an 05' or an 06'. A friend of mine had an 06' I had the 05' with a stage on. I was curious if the stage one was any faster, so one night at a red light we found out. Now since we are both the same size and approximately the same weight it was even. His 06' stock kept up with my 05' with a stage one. Now since his was bought used it might have had a stage 1 on it. When I bought my 09', we tried again and I pulled away with ease, maybe that is the better torque part. Like I said, I can feel a difference in the 09'
My 03 with the stage one felt like it had more get up and go than the 08 or 09 stock. Perhaps it was an illusion but I have no complaints about power and I come from a VTX 1800. I do know I gave up some but I am OK with it.

Take a look in the Harley Accessory Catalog in the Screaming Eagle section. there you will find HP/Torque curves for both engines. It appears the Stage 1 88 has as much as the Stage 1 96. Then the difference would be the gearing (5 sp vs 6)

My friend's 07 Springer Softail (stock except for V&H true duels) was faster off the line and quicker on top end easily compared to my 00 EG with stock 88" motor, Samson straight pipes, SE air cleaner and PC III. Now that I have gone to the 98" motor, my bike runs away from his. He says it feels like he is in reverse in comparison. Then I put in the OD 6 speed and went up a tooth on the front sprocket in the primary. This tamed the bike a bit off the line, but it still walks away from the 96". Mine is at 89 peak HP and 108 ft-lbs of torque, but the torque curve is super flat and comes on low in the rev band. It pulls a tall gear without strain.

I like the idea of the shorter stroke config 88". Then add the bigger bore.
Seems it should wind up faster.
The 07 Streetglide I demo'd a couple years ago had a Stage-1. I'd compare it to my 00 88" with 203's. Maybe a little more low end, but overall, they'd run about the same.

In a lot of cases, a strong 95" will walk all over a 96, a 103, and even a stock 110 no issues.
