Not sure about the motor but if you take them off YOU will ride much cooler. It makes a huge difference once you take them of. Why not try it both ways for yourself? It only takes a few minutes to remove them.
Mine stay on all year, only time I take them off is to do any sort of work to the front end of the bike, like last week put an oil cooler on, had to take them off for more room to work, otherwise I leave them on for the ride.

+1 on this YOU will ride much cooler, I take mine off in the summer. Also the idea of a air cooled engine is to remove the heat from the engine surface and the area (air) around the engine, the air just blowing directly on the engine as suggested earlier on this post will not do as much as more air volume flow around the engine. Hope that makes sense to you. So in general more non obstructed air flow will cool the engine more and the lowers have to obstruct some of the air flow.
