Sounds suspeciously like an electrical problem MACK.

There are a ton of wires in the various harnesses. It it "possible" (likely?) that you may have either a cracked wire inside one of the jackets or a chaffed jacket somewhere that is occassionally shorting.

THese are incredibly illusive and difficult to find. It usually takes a really good tech.

When you say intermittent miss, is it a miss during acceleration?
Is it a cough at the start of acceleration?

Is it a miss while cruising?
Is it a miss while idling?

Maybe a map adjustment would solve the problem.
Could be some water in the clip that connects the ECM the PCIII. (That happened to me)

A cracked spark plug wire would also cause a miss.

Try taking out the PCIII. Maybe the bike will run leaner, but you might get a clue if the miss is gone at that point.

I think the best thing you can do is to try to isolate it. Find out when it happens the most and note engine temp ,Was it under load, RPM when it happens ,speed ,etc. It's unlikley it is a ECM itself but could be in the programing. you might also try to wiggle the wires above the injectors . Try to make sure that your plug wires are routed away from the engine wiring and are not touching if possable, If you have done anything to the bike IE maintenance or changes you made performance wise and the miss happend after that is a big clue . so start back tracking . The more information that you give the tech. on when this miss happens the better the chances are of him finding it

IF it's a PCIII i guarantee that's the problem....mine did it at about 52mph in fifth gear. I spent a LOT of money until I finally figured it out and cornered PowerCommander on it.
The best way to determine IF it is the PCIII or possible the race tuner is to disconnect it, the ride it and and see if that was/was not the cause.
The Power Commander guys insisted for months that it wasn't their product causing the problem. I disconnected it and the problem went away, reconnected it...the problem is back.
Finally they addmitted that the ~may~ be a problem. Sent it to them, got a new one back with my map in it... the bike runs great, now! VERY EXPENSIVE LESSON LEARNED!

Just my 2 cents. I have a 2002 ultra and although I haven't had your problem, I realize it's impossible to fix something that's not broke. By that, I mean your trouble is intermittent and unless there was a piece of equipment that caught the skip exactly when it happened, your sort of stuck. That being said , I bought a tester from http://www.daytona-sensors.com/Twin_Scan.html and it saves all the ecm data (same as the HD scanalyzer, but only $150) while your your riding along. It's about the size of a cigarette pack and goes under your right cover with your ecm. It plugs in to the 4 pin data connector from the ecm. It works on efi bikes with delphi and some carb bikes. You download the data into your computer after your done with your ride. If the engine missfired or lost battery voltage to any of the electrical parts, it would show which part or sensor had the problem. It would even show if your tip-over sensor was kicking in accidently. I don't know if it would solve your problem, but being able to see (using your computer) everthing that's going on with your engine at any given time, has to be an advantage for trying to fix your own troubles. If you have minimal computer knowledge and you can put your computer close enough to the bike to download the data, it can't hurt. Like I said, just my 2 cents.

I have the same trouble with my 2000 RG 95 cc .It's trashed 2 pc 3 still running. Im going tomorrow for intake gaskets and another pc 3 dino,Ill let you know the out come .
