Emisions are supposed to be bad on '06 with bikes running way too lean and add ons for exhaust systems to get them to pass EPA rules. '05s werent much better on running lean.
'06 comes with a reduced effort clutch. '07 is rumored to have bigger motors and 6 speed trany's

Pick a bike that you like at a price that you like and go for it. Yes, the factory changes are gradual and there is no such thing as standout years. There are bikes that stand out because someone has made them stand out. Bikers tend to customize their bikes anyway. Kind of a personal thing. Even the bikes from the AMF years when quality was down have a certain appeal nowadays. You just find what you like and make it your own.
