I'm getting the 95ci with stage 2 and thunder header 2in1. will they improve on my bike at present or with the upgrade?

You don't need the SE air cleaner AND stage 2. Stage 2 comes with a SE air cleaner. The PC III takes the place of the stock ECU. It is the Dynojet equivalent of the HD Race Tuner. You might have a warranty issue if you buy it.
So, let's say you get your new bike, and you do the Stage 2 kit and the 2 into 1 exhaust. Only then would you need either the Stage 2 download to the ECU or the HD Race Tuner, or the DynoJet PCIII.

The download is a preprogrammed map for the ECM to tune the bike for your new mods. It is not adjustable.
The PCIII and Race tuner allow you to dyno tune your bike and change the settings to optimize your performance mods.
