Your problem sounds very similar to the problem I had with my 07 SG. Here's the story. I had my bike at the local HD dealership three times last summer trying to fix the noise and vibration problem in the driveline. The new service manger at the local HD dealership finally agreed there was a problem and he got HD to agree to fix it under warranty. However, HD technical had to orchestrate this process one step at a time. They replaced the clutch assembly bearing and that didn’t correct the problem, then they replaced the main drive shaft bearing and that still didn’t fix the problem. I had asked them to replace the primary chain and tensioner earlier last summer but for some reason HD technical didn’t think that was the problem and wouldn’t agree to pay for it under warranty. After all else had failed and before they went into the motor the service manager agreed to replace the primary chain and tensioner but HD technical said if it didn’t solve the problem they still wouldn’t cover it under warranty. When I got the bike back from the local dealer with a new primary chain and tensioner, the whine was finally gone. The bike has had this problem since it was new and finally no more noise. For the first time in two years, the bike was a real pleasure to ride. The vibration and knocking was eliminated later when I installed the SE compensator, but that's another story.
Since the bike is so new, I'd change the oil (check carefully for metal) and go to synthetic oil. Since it's not just in 5th gear, there may be a problem in the primary. You may want to discuss with dealer and have them look at it. Don't want to mess your warranty up.
For sure take it to the dealer. It may be an ordeal to get them to acknowledge and then repair the problem but hopefully it will be worth it. Also tell them you want some cheese to go with your whine. (Sorry...couldn't help myself).
It sounds like the primary to me. Too tight. When the bike gets hot the chain gets even tighter=more sound. i have an older bike and run the manual adjuster and always will.
Mine used to do that too, once the primary was hot enough, it was loud! I installed a UltraCoolFL and now the noise is barely noticeable. I think it was making that much noise because the oil was so hot it was close to breaking down, IMHO. But now that the oil doesn't get that hot, I can ride in traffic with outside temperatures over 100 and no noise.

This used to be a problem before the current primary chain tensioner if you got the chain too tight. Like BLKBAGGER said the chain get tighter when it gets hot. Your chain will probably loosen up so it's probably not a problem, but you should at least let the dealer look at it.

It's interesting, I rode back home today (about 400 miles) and no sound. Well, at least I couldn't hear it, and I was listening for it. Air temps were certainly cooler today (low-70s), but I did hit a patch of 2-3 miles of stop-and-go.
The bike's still pretty new (2009 w/ only 3400 miles), so I don't doubt things will continue to break-in and settle down. I'm going to check with the dealer, but my guess is that they won't be too much help unless I bring them the bike making the sound.
This is a great forum. I appreciate all the assistance!
check the rear belt tension. if it's to tight, when it gets just at the right temp, it will whine like that and sound like it's coming from the trans. mine did that, and would never do it when I took it to the dealer. loosened up the belt a bit, never done it again.
