I have a 2008 FLHT with Stage 1 download, Screamin Eagle air cleaner and Rinehart True Duals. I wanted to know this. If I had a Power Commander would I be able to change the map in order to switch back and forth between my Rineharts and my stock pipes?? The reason being...When it is just me I love the sound of the Rineharts but when my wife is with me and we take a long trip, it would be nice to be able to talk without yelling. Thanks.
As long as you have a PC to input the new maps, yes it can be done...The PC web site has the map applications for stock pipes and most aftermarket pipes.

Yes. All you need to do is save both maps to your PC or Lap top and upload which ever you want per your exhaust choice. Uploading the map will take about 5 minutes with a laptop. Your exhaust change will be longer.
I believe the new PCVs also are smaller for an easier fit with the 08s and up and you're bike will run much better.
I'm not positive but I think I've read someplace where they can also store more than one map, as some guys want a "performance" map and then a "gas saver" economy map.
I could be wrong here, but I'm pretty sure that the new PCV can be loaded with two maps, one for each of your desired configurations. I believe you can add a switch to change maps on the fly.

This is true, you can install two maps and with the addition of a switch will allow the operator to change from one map to the other.
"The PCV has the ability to hold 2 different base
maps. You can switch on the fly between these
two base maps when you hook up a switch to
the MAP inputs. You can use any open/close
type switch. The polarity of the wires is not
important. When using the Autotune kit one
position will hold a base map and the other
position will let you activate the learning mode.
When the switch is CLOSED Autotune will be
activated."

This is true. You just plug in two wires, add a simple on-off switch, and you can then toggle between two maps on the fly. Of course in changing maps after a muffler swap you don't need the "on-the-fly" feature, but a switch would simplfy things if you make the switch frequently.
Yes, the PC-V can hold 2 maps, sending a new map is as simple as a USB connection, opening the PC software and hitting send map. This will be easiest part of your exhaust swap.
