Its a booger no doubt. Patience grasshopper. Take the destructions and toss them in the trash too, some of the WORST written instructions I remember trying to follow.
I feel your pain. I had the same problem on my 08 FLHT. The first side was done in an hour and I started the second side thinking "that wasn't too bad". Three hours later I am still working on getting the damn thing lined up. Went to help a friend do it on his 98 Ultra and was warning him what a PIA it was. His lined up fine. Someone suggested keeping the first side loose until all bolts were started. Also have a patient friend along for the ride. Sometimes when you are frustrated all it takes is a second set of hands and the damn f___ing bolts will f____ing line up with the *%#@!#%^&^##!!!!! Oh no! I am re-living it! Gotta go!
Dishes are done. Problem solved. Went back at it today and it took all of 30 minutes. Trick was is to get my wife to lift up on the bottom of the fender. Lined up perfectly.
Now on to drilling into a brand new tour pack that I waited 10 weeks for. Premium hinge install time.
I remember this too. I ended up keeping it on the Jiffy stand and used the jack and a piece of wood under the bottom of the fender and very gently lifted util it lined up.

Helpful hint: Have a helper present to hold things while drilling, holding the lid, etc. I didn't and it took twice as long as it should have, not to mention more aggravation.
First time I did same project, 7 damn hours later I was done. This year I was done from git to go in under 45 minutes.
I don't know how you could be so freaking slow! It only took me six hours and I loved every fun-filled minute of it.
All seriousness aside, I didn't do the lift-the-fender trick everybody's talking about. Futzing with those cage nuts, which fell down in the hollow fender strut twice, were especially fun to manage. To emphasize how poor the instructions were, I actually managed to install one side almost completely before realizing it was on backwards.
