I just finished my 95 build on my 06 motor. I did ported and polished heads, SE pistons, Andrews 54 cams and Andrews Adj pushrods. I have a tick noise on accel, decel and cruise at around 1800-2600 RPM, above that and especially above 3000 RPM it's totally quiet. It sounds like it's coming more from the left side, I've used a stethoscope all over the heads, rocker boxes, jugs, primary, lifter blocks etc and cannot hear the same type noise. I've checked the pushrod adjustment and have them to 3 1/2 turns which is right in the middle of Andrews specs, (3-4 turns). I've checked for anything left loose and can't find anything, but this noise is scaring the hell out of me. My stock 88 was quiet and never heard any noises. Any ideas??

You hear it mainly on the Left side?
Check your intake gaskets.
If you figure the noise out please let me know! I made a cam change and now have the exact same type of noise your dealing with. I have about 2000 miles on it now and have checked filter for debris and found nothing. Re-adjusted pushrods more than once with no change. I am confident there is nothing "wrong" but the noise annoys the hell out of me. Open for suggestions!
I had the ticking noise also, untill I shimmed the rocker shafts. My front exhaust rocker had .020 end play before shimming. I also added TP rocker boxes.
Something that helps is when you install the rockers, put the bolts in loosely but don't tighten them down. Then push the rockers to the right of the bike and tighten them down. This helps with alignment. Another thing to check is pushrod tube clearance at the top. The rods can sometimes rub up top and create a noise. This can be clearanced fairly easy. They also now have rocker supports that help this, albeit they are a little pricey.
Does it get noisier as the bike warms up? Mine is quiet cold but gets noisy/ticky after it gets hot. Andrews 26G's with Harley adj. pushrods. I've got about 10k on mine since the change and I've gotten used to it.
