Yesterday after work I started the Ultra, put it in gear and proceeded to drive home. About 1/4 mile down the road the bike went into "limp mode" where full throttle is about 5 miles per hour. Fortunately I live less than a mile from work.
When I got home I called the local HD dealer and they picked the bike up this morning. Before the dealer picked the bike up I started the bike and had full throttle. Now I'm really concerned that the dealer is going to have a hard time troubleshooting the problem now that it's back to normal operation.
Has there been a problem with throttle by wire in the past on 09 bikes? Has anyone experienced this problem? Loose wire perhaps?

I'm with you on this one. I hate it whenever something mysteriously fixes itself. I'd much rather be able to say..." Well here's my fu#*'n problem." Hopefully the dealer will have a clear explaination so you can get out on the road with confidence.
I've experienced it once...Found it was a loose battery cable and tightened up then it's good to go.

Hate to break it to you, but that was probably a coincidence. A loose battery terminal is unlikely to cause the TBW to play up. Its a 0-5V loop, which isnt likely to be affected by a loose battery terminal when the engine is running.
IMHO yours will play up again one day, unless you find what really caused it to play up.
I had this happen to me. It turned out to be the ecm connection plug was loose. The other things it can be is the TBW senor wires are loose, or broken. If its an 09 and it happens to be the ECM, they should be able to find it.
When this happend to me, very similar to you, it ran fine for about 15 mins..then went into limp mode...turn off and back on fine for 15 mins. Ask the dealer to ride it for 30 mins.
check the plug on throtle body. my buddys09 was screwing up here and there found when harnes was made some of thepins do not make good contact. if they cant find any thing and it dose it again wiggle the plug.
HD is in a lawsuit of claiming to have "fixed" a throttle condition that they really didn't and the rider was then killed because of the original problem - loss of throttle.
Doesn't give anyone a great deal of confidence either with the bike or the Stealerships.
I would want something in Black and White of what the problem was and that it was actually fixed. I wouldn't care how long they had the bike; that's a serious problem as already described.
