Hello I have the stock HK head unit which is 2 ohms. I am going to upgrade to 6.5 speakers but all that I have found are 4 ohm. Does this matter? Next question is that I have a small amp that I want to use which is also 4 ohm. So if I have a 2 ohm head unit, 4 ohm amp and speakers will that work or will it end up blowing the speakers or other component?
Get the J&M 7.25"'s. They are 2 ohm and will vastly improve your sound. We sell them at a great discount. $219.95 shipped for a set. Retail is $279.95. Both guys at the shop with baggers have these speakers and the sound is incredible.
+1 on the 7.25 J&Ms. They work as advertized without an amp. Had them about 8 months now. Good sound at 80mph freeway speeds. There's surely better systems out there, but for the price they work good enough for me.
You can use the stock speaker wires to give a left and right signal to the amp which then can be used to power the 4 ohm speakers. I have the stock HC head unit and two amps on my Roadglide. I have the Harley amp that mounts under the tourpack powering my rear 2 ohm J&M speakers and a ARC Audio 4 ohm amp and speakers powering my 6.5 in the front.

If your amp has Hi level inputs then you can run the signal from the radio into you amp and hook the speakers to your amplifier. If you amp doesn't have a Hi level input then you can buy a signal converter like the one below from best buy
