Is there a propoer air fuel mixture that runs a bike cooler than stock, gives a bump in performance and still maintains 40+ MPG?
I have a stock 07 FLHX and looking to do a stage 1, I already have a V&H fuel pak but looking at slip-ons and a big sucker breather.
Any advice or suggestions would be great.
The ideal air-fuel ratio (AFR) will vary depending on the circumstances. Ideal AFR for WOT on a typical Harley is normally considered to be around 13.0-13.2, while at cruise it is 13.8-14.6. Best for cooling at cruise is toward the low-end of this range, mileage the upper-end. It would be impossible for me to tell you the exact AFR that would meet your requirements on your bike, but I would make sure WOT is 13.0 and start your experiments with the cruise-range at around 14.2.
The problem with your setup is determining AFR with only a FuelPak installed. Without putting your bike on a dyno you would have to install a true auto-tune system (PCV with Auto-Tune or Zippers Thundermax) you can't determine AFRs thoughout the bike's operational range. You could use a sniffer with the FuelPak but I don't know how effective this might be. Call Fuel Moto for advise, as they sell most tuners and will give you no-BS info.

I believe the EPA fuel air mix is something like 14.8 : 1, but that's probably running it lean.
Of course air depends on altitude, and the o2 sensors (etc.) can accommodate some of this, but not all.
I live at about 7,500 ft elevation, and routinely ride between 4,000 ft and up to 10,000 (12,000 on occasion). With the map I have installed it runs fine. HOWEVER when I travel down to sea level, it runs rich - and the plugs load up (especially in the heat).
I really don't know how to set this up by myself using a fuel Pak.. anyone have any clues?
I was wondering, does the dealer check the A/F ratio and make adjusts as part of routine service. I've done all the service work on my 09 Ultra after the dealer did the first service. Engine is stock with the excpetion of a K&N air filter. Sometimes at cold start the engine sort of hunts at idle and then settles down. Is this normal?

I would say so if it settles in between 950-1100rpm, preferably on the higher side.
How effective would a TTS Master Tune be to tune a bike?
It's an excellent flash-based tuner, i.e. it works with the ECU rather than being an add-on module like the PCV. If you already have PCV, TTS, SEST, SERT, or T'max I wouldn't suggest changing to something else unless you have a very good reason to do so, like to gain a feature you simply must have, your present tuner isn't making you happy, or a dyno-tune is required and the chosen tech requires a specific tuner. Just my 2˘.
