Ran it like this for 300 miles. Did it hurt motor? plus all this transmission whine and 6th gear rattle.

Do you like the bike, what would you do if you took the deal. Ask them what they can do to fix it. Make sure it's noted that the bike ran with this problem for 300 miles. Find out all the options before jumping on this deal. Then you can make an educated decision.
I agree with BH, that this bike is now Omen'd. And, you should take the buy back and get a new one. I'm not normally superstitious, but I believe that when you buy a bike, it needs to run (at least the first 1000 miles) without any major issues before it is considered "Blessed."
Others may have different opinions, but this is just my own belief.
Definitely take the buy back if it's a full refund. Also I would rather have a bike that hasn't been torn apart by the dealer even if they supposedly fix the problems in the future.
