I've put the wire harness back together now I'm having issues. I have lights at the speedo and power to the radio. The lights in the tach and the other gauges flash on barley then go off. I also have no neutral, oil lights and it will not start. I've checked fuses inside the fairing but no luck. Can anyone tell me where to look next? I'm assuming all plugs are correct and making good contact.

you obviously messed something up when you connected everything back up....
I'm assuming that you labeled all of the wiring as you were taking it apart?
Could be corrosion / oxidation has occurred on the contact pins while having been apart. Check for rust, clean the contacts as best as possible and don't forget to use a little electrical grease to aid in preventing corrosion.
Flicking and dimming often means a ground issue. My bike has a single ground that comes off the fairing and bolts to the steering crown. This seems to be the "chassis common ground point".
Also when plugging and unplugging pins may break off and stay stuck in the other side of the plug and not make good contact.
I don't believe you can mismatch the connector plugs, typically they are differentiated in some fashion to prevent plugging them in wrong.
Be sure to check battery connection for good solid contact, as these connections can give you issues if not properly connected and tightened down.
We had a similar issue while back turned out to be loose wire at ignition switch even though we didn't even mess with the part but some things move around I guess.
