you wont have to pull the entire trans just pull the inter and outer primary and remove the gear set. i would almost say that the mainshaft bearing has failed
did you drain the tranny oil ? was there metal on the plug ? did the oil look metallic

It's just too curious there is no metal in the oil, the entire transmission looks perfectclean as a whistle.
The main shaft also spins freely. I still haven't pulled the transmission, the sprocket nut wrench I ordered a week ago is still in the post.
I'm starting to wonder if the problem is not the mainshaft but the clutch basket - it seems that plenty of people have reported lots of wobble on the clutch basket. I'll try and measure the mainshafts deflection using a feeler gauge, I was assuming that the wobble I saw on the clutch was due to the mainshaft and I could be wrong.

Both my big inch Road Kings 02 and 06, have beefed up trans work done to them to help the mainshaft carry the extra torque.Billet trap door with double bearings and the Shovelhead inner primary bearing /seal to support the clutch side.

Well not sure but I think you could justifiably say told you so...
The Mainshaft has maybe 25 thou runnout... (which doesn't seem like a bid deal ... right??)
But the main bearing of the clutch basket is def screwed. It "clicks" and kicks on each rotation.
So now reassembling with a new bearing to see whats what...
I just got a call for Boston Harley Davisdson. Unfortunately I am not a mechanic. They said my trans shaft was bent. I had the exact same symptoms as you did. They quoted my repair as $800 parts and $680 labor.
Does that sound rich??

The mainshaft for my 5 speed was $220.00. Add in all the bearings, seals, gaskets and other miscellaneous parts and you can get to that number pretty quickly. What I did (at the advise of my local HD parts guy!) was to buy a complete gear set off ebay. I paid $150.00 and got a low mileage gear set off the same year model bike as mine.
