Do you have any resistance in the pedal when you push it or does it go straight down? How's your rear pads looking? Without knowing any facts, I'd guess master cylinder. Or maybe a problem with the linkage from the pedal to the m/c.
A lot of 09's are having problems with the rear brake switch. Check that and make sure yours is not compromised. Have you seen any fluid around/under the bike at all?
I just had to replace my rear brake line. The clutch cable (which had a wire coil around it) was rubbing against it and eventually wore through. I didn't see any brake fluid on the ground or anything else visibly wrong before dis-assembly.
The new brake line was of a different, more flexible design. Quite expensive also.

Same thing happened last year on my 08 while on vacation in the mountains. NO fun with just front brakes on those roads.
When the brakes aren't working and you push the pedal, does the pedal feel the same as when the brakes are working or does it go all the way down to the floor? If the brake goes to the floor, can you pump the pedal a few times and get the brake to work?
