Just an idea and you might thougt of it alread but you write ... new Battery since 3 Month... and ... Problems since a few month. Is there a temporal conection?
Steve, can you take the SE Tuner off (like I can with my V&H Fuelpac) and put the stock A/C back on and run her for awhile in the stock intake configuration to see if it's your SE Pro Super Tuner is causing your problem?
One other item, have you changed your fuel filter?

If all the electrical checks out, could be the ECM going bad. If the dealer has one you could "borrow" and ride around on for few days, you could confirm or eliminate that as a problem.
While you are checking grounds and other battery connections, and wires, pull all the electrical connectors apart and check for corrosion and the height/depth of the individual plugs.
I am not sure if the Sup Tuner has a canned download for 211 cams??? Was the bike dynoed and dialed in? And I am not sure if 07 OE programming has the ability to pull timing for spark knock, thus the hesitation and lag...I know that on later models the Sup Tuner can disable that feature.
It sounds more like a heat related tuning problem but all other suggestions cant be ruled out.
Bike has been dyno'd. I took it to the dealer that perfromed the 103 build. They finally were able to duplicate my problem...YAY!
They told me they felt like it was an extremely lean condition and that the map needed to be tweaked - so off to the dyno it went again. End result?...
They tweaked it again and said it is good to go. Haven't picked it up yet, but I'm hoping it's fixed. The good thing is they're not going to charge me for the four hours on the dyno (though they "tried" to initially) :-)
That's exactly why I like the Vance and Hines fuelpacs, they can be disconnected real easy and the bike put back to stock configuration in minutes for troubleshooting problems like Steve is experiencing, or state emission testing, warranty issues, etc. Also if fuel values need to be changed, it's takes 5 minute for you to do yourself.
