In most cases just changing mufflers will not be a problem, and you do not have to change anything at all.
Once you do change to a high flow air cleaner* you will need a tuning product**

* I suggest the ness big sucker, with chrome backing plate and washable filter, about $115 on ebay from easternpc.
** I use the Nightrider.com XIEDS for about $125. While not as complex as programmers, these give great results for the cost.
with these 3 changes expect to gain 7 to 10 horsepower, for not much expense.
