I realize its an old thread, but I just saw it and wanted to chime in...my '10 ultra classic has done it since new, I've checked everything mentioned and then some, retorqued compensator ect., have posted here on it, and can't find it. If someone figures this out it's gonna make a lot of people happy.
I finally brought my bike to a dealer for this. Mechanic rode it, felt it, said it's definitely not normal. Said he couldn't believe I put up with it as long as I had. Made an appointment to have it addressed....different mechanic worked on it, said he couldn't find anything wrong, so it's "normal". I left the bike there, the first mechanic is supposed to look at it today.
Update...dealer has had bike two days, just called. They acknowledge vibration between 2,600 and 3,900 rpms, they are calling Harley tech service Monday to see how they would like them to proceed (the bike is under warranty)

I've also felt the vibration on my road king around 4000 rpm's. It just started when I installed the FM 107 and headwork. I have a tach installed, which is why i'm able to pinpoint the vibration on the RK. The engine was just rebuilt with all the mods in June, runs strong , so I don't think its the engine. but some strange vibration. After reading this thread, I'll check the exhaust system.

I also have a vib at 2600 to 3000 RPM in all 6 gears since rear tire changed. Made sure tire was balanced. Took into dealer and was told all normal. Let me know what you find out and maybe a visit to a different dealer is in order.
Factory rep rode the bike, said he feels it and it it's not normal. He and the mechanic had it on the lift for two hours, checked mounts, swing arm shaft, anything else they could think of, couldn't find anything wrong. Rep told me he was thinking of going into primary next, but wanted to speak to engineers in Milwaukee first. That was two weeks ago, no word since.
I have an '12 Limited, just put the V&H Power Duals on and did not need the floorboard spacer for clearance. Agree with most the heat shields are very close to the floorboard. Are you sure your motor is not pulling up on the rubber mounts under torque allowing the shields to hit the floorboards? Place some Duct tape strips on possible areas of the floorboards that may be hitting the heat shields. After the exhaust is hot, the tape will leave a mark on the heat shield where it is rubbing if there is any interference. May need to put some miles on it to get the transfer but, should leave a mark like your ol-ladys boot leaves on the rear heat shields.
