Sand it down at least as far as the primer coat and restart from that point after applying another coat or two of primer. Once you get a blemish in the color coat like you're describing it's almost impossible to "bury" it within additional coats. Any flaws in the substrate or previous coats of primer/color always seem to find their way to the surface. This phenonemon is known as sandscratch swelling. It's not always sandscratches being the flaw, but the same principles apply regardless of the flaw type.
The toughest part of this whole thing is trying to determine the cause in the first place so you can be sure it won't happen again.
