I have a 2006 ROad Glide with a FOB that does not have a button. I bought the bike used. I can start the bike without the FOB present. The lights do not blink if anyone moves the bike.
I have looked all over the bike to see if the other FOB is somewhere on the bike and it is not.

Anyone know how to troubleshoot this?
2006 security does not check if fob is present. Depressing fob is used to arm and dis-arm alarm. Are you sure there is no "button"? Mine has a large rubber circle in the center. Press once to arm, press twice to dis-arm.
I have an 06 EGS with alarm. The fob has a rubber center on one side like posted above. If your fob doesn't have the rubber center it is probably for a different bike.
looked up the owners manual for your bike on the H-D website as all the above stated the center of the fob is rubber and when pushed in activates and deactivates the alarm. if you do not have the owners manual you can register on the H-D website and view the manual for your bike
Is it possible that a newer security system was added to the 2006 bike? That might explain the no-button fob. Hmmm... wouldn't explain why it starts without it though.
Did the guy you bought the bike from have a newer bike? You might have his new fob.
