Just got my wire extensions on, wires pulled and molex plugs put back on, I know the wires are in the plug correct (i took pictures of the plugs for refference before taking them apart). Got the bars on and plugged into the harnesses, tested all switches and started the bike, bike runs good, throttle works for about 15-20 seconds and then stops working, brake light is illuminated as if the brake lever or pedal is being pressed and when I pull the lever or push on the pedal they dim down as they would when the pedal or lever is not being pressed.
A couple things I did that may be causing the problems, I installed a SE TBW and replaced the upper brake line. Could the brakes needing to be bled more cause the throttle to be shut down, or does the bike need to be programmed different to use the SE TBW?
UPDATE: Got the brake light issue fixed, didnt realize that when you dont have the brake perch hooked up the brake light stays on (makes perfect sense), I'm learning. I unhooked the SE TBW and hooked up my factory TBW, bike runs great and doesnt go into limp mode. This doesnt make sense to me, I heat shrinked the TBW all the way through the bars and pulled it first all by itself then I pulled the switch wires after (without the molex pins on the wires) and it pulled through real easy. Could it be possible that I got a bad TBW?

When you say SE TBW, what are you talking about? I assume you are talking about the 32310-08 part as opposed to the stock 32305-08? It's not an SE part if that's what you're referring to. In any event, the wiring between the two is different. See pic below:
Thanks again Dawg, I went out to the garage and hooked it up per the schematic, it works.
