Odd thing started...2009 Streetglide, stock engine, stock pipes, stock air cleaner, 14000 miles. I ride to work each day 50 miles each way. When I start her in the mornng fires right up, runs fine. Afternoon I get on her to go home starts fine, runs great, no issue, gets pretty warm in Houston this time of year especially in stop and go traffic . Get near home and stop to gas up for the next few days commute and when I hit the starter it is like a short backfire, really more like a pop or cough. Doesn't start so I back off the starter, hit it again and it fires right up, runs fine, starts fine in the morning again. Anyone experience this on hot starts? Potential problem or just her personality? No grinding or ugly noises.
When you say stock air cleaner, do you mean the original one? If so, probably time for a change. Same with the plugs, if stock, change them. If not stock, pull em out and check the gap.
I occasionally get the same thing with my 08 Road King. Many people have this happen and the easy work around is to NOT wait for the fuel pump to stop before hitting the starter, turn the switch, hit the starter. About 95% of the time I get a clean start dong that, every now and then, it acts the same way as waiting for the pump to stop. I pulled my air cleaner to look inside the intake after the pump ran and I see just a bit of fuel vapor. I suspect a slightly "weepy" fuel injector, but not bad enough to replace for the time being. This is for the hot start only since the cold starts are normal.
you might have excessive carbon build up which may be causing pre-detination. I recently pulled the heads on an 07 ultra with 11K and was shock how much carbon build up was in there....surprised the bike even ran.
My '09 Ultra does the same thing. Usually when hot and I shut it down briefly to get my mail. I just assumed it is part of the 'character'. 31,000 miles and still stock.
my 09 streetglide has been doing the same as yours but mine as a pv tuner on it so i thought it had lost it map, it also acted like it wasn't turning over fast enough so I replaced the battery and it cranks up great now no more back firing when cranking it up when it warm. Larry

Air filter is new, Spark plugs are new.
How many times when you start your car or truck do you turn the key on and wait for the fuel pump to prime? I'm guessing never. Never made sense why folks are taught to do this on their bikes.
