Not sure how old your muffler clamps are but you may want to replace them. Also, use a torque wrench. Not sure about backfire at the intake. I'm sure some of the guys are more familiar with that than I am. Any popping I have experienced came from the muffler. It almost always happened after letting off the throttle (decel). If its really popping and you are using the stock a/c, and pipes and there are no leaks and there is no visible tuner present (like fule-pak or PCIII or V) I would begin to suspect there may be an incorrect map installed. There are so many things you can try (upload the factory ECM cal, find a good tuner) but its hard to suggest what to do without knowing what the exact configuration is. Maybe you can call the original owner if possible and ask him.

Hate to state the obvious, but do the pipes still have baffles? Sounds like you are running lean, a bit of pop on desel is common with no baffles lots of pop too lean and you will require a remap. If you plan on new ex. get them first and map to the set up you will have instead of several times.
