Default Bagger Running Issue continued

Latest development. Thought maybe a dyno-tune would uncover the running problem.
Installed SE air cleaner, Slip-on mufflers, and purchased a SERT. Had the bike tuned, power is definitely up, but running issue is still there. Took to a long time old school bike shop with high-tech tuning capabilities. They acknowledge the problem but haven`t figured it out yet. Going to call HD Corporate, and see if they are willing to do anything for me.
Did replace the fuel filter and intake seals with no improvement.

Just had a Heritage that was doing the same thing. No codes, run ok then run like crap. Turned out it was the engine temperature sensor.
When I hooked it up to the computer would see the ETS run where it was suppose to then drop down telling the ecm that the engine was cold, basically choking the motor.

Go back to basics...
Sounds like an electrical problem when hot...
(fuel system stuff replaced right) with no help?
Or partial fuel line clog at throttle body?

Go back to basics......
Check basic connectors for security and water intrusion (corrosion).

I've seem connectors OK when cold, but when hot expand and create an open......look for wires rubbing / grounding themselves out..

It might a a day with a 12 pack but I would try it

Sorry to hear about your issue, tough to have to hunt down a bug in the operation when you just want this to be right.

Hope all resolved soon in your favor.

I tend to agree.
I have a 2000 Ultra that had the "miss at constant speed/RPM" problem but threw no codes.
After replacing many parts including intake seals (good idea on older bikes), spark plug wires, air filter and TPS, and checking the the wiring system, the indy asked for the go ahead to replace the ETS.
Eureka! The bike finally coded and indicated that the ECM was defective.
Expensive, but at least we had a possible cause for the problem.
ECM installed (for the MM--EFI system) required a new Stage II download as I have the 1550 kit in the bike and its no longer has that horrible miss, but to me, the bike seems like it takes longer to start, and due to the new ETS, longer to warm up. If I stop the engine at the bar for30 minutes, even on a warm day, the bike has to run for a minute or so before taking off or it will spit and sputter a couple of times.

I'm not a mechanic but if possible check the electrical connector plugs also give a little tug on each wire. Not saying that the ETS or another sensor is not the problem. Unfortunatly the new people working on bikes almost seem to stall if their computer does not tell them what to do. The reason I say look at the connectors is because of how you describe when it happens. Heat equals resistance and the signals that the sensors send to the ECM is very low voltage and can not overcome the higher resistance a poor connection can produce. Checking each wire can sometimes reveal a pin that the wire was not properly crimped to. Check this your self its time consuming and if you do find the problem you will feel great.
