Unhappy Bagger running issue need some help here

I have an 08 Streetglide with a running issue that the dealer hasn`t been able to fix. The bike starts up fine and runs decent when cold, but when warm the problem begins. If you are on a long highway run any outside temp, the bike starts running like it has a fouled plug. It looses acceleration power and vibrates so bad I can`t even run 6th gear unless I am running 80mph. You have to keep the rpms at 2800 - 3000 to tolerate the vibration.
If you shut it down for a half an hour, it will start up and run fantastic for a couple of miles and then start over again. It is definitely an engine running issue. I`ve checked all the other possibilities. It`s not a tire / balance / belt tension/ motor mount/ ect thing. Run it up to 70 mhp ect. pull the clutch in or shut the engine off, it`s nice and smooth. It has to be a running thing because of the loss of acceleration power. My buddies have rode the bike and are like oh my gosh/ but the dealer just blows it off. No codes, so there can`t be a problem. I need some good input here please!!!!

Sounds like maybe a dirty fuel filter. After you shut it down the dirt falls off allowing fuel to get through untill it plugs with dirt again. I've also seen coils act up after they start getting hot.

I agree with above, how many miles on the bike. I ran my bike out of gas last year and it seemed to effect the starting. I just got back from a run Sun and had a hard time getting the bike started. Had my indy mechanic change the fuel filter and there was a hole in the hose. He stated that he has had a few where guys bikes run like crap when tank gets below 1/2 full and it turned out to be the fuel filter. I have 51k and HD recommends changing at 25k on my 07 so I guess I was lucky it didn't leave me stranded.

Try loosing you fuel cap to make sure the tank is vented, could be a fuel cap that is not venting.

The bike has 13500 miles and has run bad for 10500 miles of that time. Full or low on fuel doesn`t seem to affect performance. I`m going to start out with the least invasive first. Fuel cap, then fuel filter, regulator screen, check hoses and clean tank out completely. The coils will be the next step if that doesn`t do it. The fuel map is good.
Thank you guys very much, I appreciate it!!!!

One of our members on another forum Had a simular problem. Wouldn't restart after warmed (normal Hot).
Stopping for fuel, shutting it down, he had to wait for 10 to 20 minuets Before it would Catch and run. He described it as HD shop had NO clue and sounded like your experience with "they all do it crowd"

FOUND at a HD shop Finally:

The fuel line in the tank would expand and Loosen so not to hold enough fuel pressure..
Shut off and waiting to cool, pressure came back and started.

At first his thinking was a bad Coil/CPS,,,, Don't rule either of them out until checked,,,,,,,,,,,, BUT the Shake?????

Your described "Shake" gets me, ALMOST like watter or bad fuel... Surprised that you've run it over 10,000 miles that way, and yet, Problem has not been found.

Let us know when you find the problem.

Added:
SE HD Spark plug wires are cheap and Bad Ones Shorting Could be some of the problem.

If I understood right you feel like running only with one cylinder? It might be a spark problem. If the spark plug cable is getting hoot it might brake the inner conductor carbon fiber and the spark might not be sent to that cylinder. When cold it contracts back. I don't know if I made myself understandable but check the spark plugs and the cables from the coil to the plugs. Good luck!

Had the bike to three different dealers, again, no code, no problem. Took it to one dealer running horrible, left it idle for a minute, ask a mechanic to ride it. He rode it around the building and into the service bay. It was around 62 deg. that day. He then proceeds to tell me that it is running terrible because it was overheating. I told them to find the problem and fix it. I left the bike with them for 10 days while I was out of town. All they managed to do was to scratch the bike and leave greasy palm and finger prints all over it. The bike was under warranty at the time, and I wasn`t getting a lot of interest to fix the problem during that period. I will let you know where I end up. Take care.
