No direct experience, but I'll give you a bump!
I'll also say that since they are both Twin Cam A engines they should bolt right up. The only difficulty I could foresee would be the different engine management systems. I'd think It would be easier to use the 2000's intake and electronics than try to adapt the newer bikes electronics.

Theoretically, you could convert the swingarm to the '02-newer style, and use an entire tc96 drivetrain (engine/trans/primary). You'd probably still need to do some futzing with motor mounts. The later motor won't just bolt to an early five speed trans, the engine/trans mounting flange is different, the inner primary is different, etc. It would be a big job, I don't know anyone who has attempted it.
It's not a practical swap, anything can be done with enough $ & time. As boogaloo said the only way is to switch the entire drivetrain, engine, trans, & primary, since the output side of the crank is different from 07-up. That's the reason you see the "good" deals on late model engines that have been replaced with a 120R, I'm guessing that's what you're looking at. It will be cheaper in the long run to rebuild what you have, unless some of the major components are trashed.
