I'd be looking at chassis alignment.
place 2 X 8' flourescent light tubes on each side of the rear tire, the distance from each tube to the front wheel should be the same. ( or other known accurate straight edges)
the manual has a number of checks and how to's for the drivetrain to chassis alignment.
and you may be looking at bushings for the swingarm and the motor mounts.
try to determine if the vibes are speed related or rpm related.
you feel them in the hiway pegs- what about through the bars or the floorboards ?
