Get ready to be confused. There are gonna be this percentage like this cause they had problems with that,and a percentage that like that because they had a problem with this. Never ending debate like oil. Run whats on the bike,if you need the money sell the other. If money isnt an issue,stick it in the closet for "if" the other one dies.
The screaming eagle is a Harley download tuner.... The power commander has the ability to be adjustable via a laptop computer... The power commander you can pretty much do what you want with it including the timing... The Screamin Eagle tuner you're at the mercy of the dealership so you have to decide which way you want from there
MY Bike came with a power commander and I was given a SC tuner for free unused sealed in the box. What would you use and why?
What SE tuner is it? SE Pro or SE Street tuner? Either way, if your bike is running good, you can sell the SE tuner and keep the PC. Or, sell both and pick up Power Vison from FM. Or sell the PC, if it's the SE Pro, buy cables and program disk and go tune it yourself.
You got options, which is nice to have.

PC is a fuel management device only that has to remain on the bike.
SE Tuners are full blown tuners that allow the manipulation of almost all aspects of air, fuel, timing, etc and write that program to the ECM (provided the one you have is the SEPST or SERT) and nothing stays on the bike.
2 totally different beasts and both more than capable of doing what they're designed to do.
As previously mentioned, if the bike is running well why change anything? If you're planning on some mods, that's a different story. In that case if it's the SE Pro tuner I'd probably keep it and use it, if it's the street tuner I wouldn't waste my time with it -- it's too limited b/c it has to stay within EPA guidelines.
I went with the Power Vision recently and I love it! It's so easy to use and can do so much!
