Interesting, I have the SE on mine and it makes all the noises just like you said the SE stopped.
I was a bit concerned but 3 different dealers test drove it and said it's normal. I have the primary cover off right now so I can install the Hayden chain tenshiner and it looks like a SE and as far as I can see it looks good. I'm going to make sure it's tight before I put the cover back on.
Other then the noises from the primary, this bike has been great.

There is still some noise but much less then before. Neutral is a breeze and going into first is so much smoother. If I wait 2 seconds after pulling in the clutch its like butta! I use Rotella T in the primary and Spectro 6 speed in the tranny. All seems to work much better then the stock comp, mobil 1 in the primary and Mobil 1 75-90 in the tranny.

Yes I agree. The noises are much less and mine used to CLUNK into first through forth. Now no clunk.
The loud bang when I started it up was the worse, it sounded like a mini explosion. That is totally gone. I guess HD must have figured it out since they included the SE compensator as standard starting 2011.
They refilled the primary with Syn3. I will see how that works for a while. I have read enough oil threads to realize everyone has an opinion about the different oils.
