Change out the Fatboy wheels 3/4" bearings to the 2001 FLT's 1" bearings and use the FLT axle spacers. Should bolt right up. ( You'll have to check caliper / rotor alignment carefully.)
Aside from 3/4" vs 1" diameters, all '00 to '07 wheel bearings are the same 21 mm wide units. That keeps it simple.
time, a service manual, and the correct axle, spacers and bearings. Other than that it is a low effort project. I beleive the fork legs have been the same since 2000 forward.
the bearings changed sizes from 3/4 to 1 in to 25 MM. the 3/4 were up to approx 2001, i beleive . The 1 inch from there to 07 and 25 mm up from 08 onward. If you want to swap the wheel, you will need to know what bearings are in the wheel, what bearing size you want to go with then you will know what to change.
Personally, i would go with 1in bearings and change out to a 1in axle, and spacers. Both are readily available as a lot of people have gone to flush fit axles and have one laying around. The wheel bearings should match the axle / spacer size.
Everything else should bolt up.
I have a 2010 25MM bearing front wheel on my 04 and i just changed the axle to a 25MM, and bolted my 04 rotors on the wheel as the spacers for the 1in bearings will fit the 25MM axle.
it was a 45 minute job to change the front wheel after i sourced the correct parts for conversion. Take your time, do some research and go for it, if that is what you want.

Touring models went to 1" twin row bearings around 2002, but the softails used 3/4" bearings, although they can be interchanged. I have a Deuce rear wheel in my Touring bike, but whereas the 1" bearings went in with no problems, that was only after I had the hub bored through to take the inner bearing spacer, which is larger in OD than the softail wheels.
When converting a softail wheel for touring use it is worth getting the custom wheel bearing kit Harley sells, which comes with bearings and the correct spacer.
