What MM states is that dealers or manufacturers can't deny you warranty coverage if you use non-OEM maintenance items unless they supply them for free. MM does not mean that they have to prove that your mods didn't cause the problem.
If you've replaced the cams in your engine you have effectively eliminated your powertrain warranty unless your dealer's willing to go to bat for you.
Have a stock 2011 RK and am adding a de-cat header, Jackpot 4” and VIED’s. Will I get any hassle on covered repairs if I bring it in for engine/trans noises or problems, etc.?
I don't think that would be an issue as long those changes are not the root problem.
I just had an ECM changed and about 12+ hours of trouble shooting to find a miss fire.The bike had a FM stainless headpipe and Jackpot muff's on and the ESP covered the bill.
I can tell that the ESP will not cover exhaust components.

Source? From everything I have read (all on the internet...It must be true) the burden of proof is on the dealer to prove your mods did cause the issue...

Here's how it plays out..... Your transmission blows up. Dealer says it's due to the additional power from your aftermarket cams and refuses to warranty it. You say, "prove it". They say, "no".
You could hire a lawyer at your expense and take the dealer to court. They'd point out to the judge that you modified the bike past its design limits, you'd lose.
Different story entirely if they refuse to warranty your radio due to your aftermarket cams, but no dealer (so far) has been that stupid.
a lot is really up to the dealer the answer from my dealer was
" we get paid to do the warranty work so we will do all we can to get the repairs approved"
