I've had my SG for 4 weeks now, and as I got used to it, and started being a bit more generous with the throttle, I noticed that the bike pulls really well from low RPM in any gear but in third.
Let me explain. It's not like it cuts out, it just sounds different, somewhat more muted.
Only in 3rd. This baffles me.
Any suggestions? I'm still in warranty (until feb 2014) but I want a word from the experts before stopping at my dealer.
Get into a dealer. It could be many things. On my 2012 they found a bad bearing that was dragging it down. It could be a clogged cat, fouled plug, clogged injector, air leak, most anything. They are really very good at tracking down things like this.
Even if they do not find it, it will still be listed in their records, so if something shows up even after the warranty is over, they may still be able to get it fixed as previously noted.
Did you do any mods, it could simply be in the tune if it is not one of the above listed items.

I took it to HD and the mechanic had a run in it and said it runs very well. The bike is totally standard, for now.
I guess that's me not being used to Harleys.
He did mention that an air cleaner (Screamin Eagle or K&N) would make it breathe much better and it would sound as it should.
In my honest opinion your dealer want you to bring the bike in to dyno tune it , and spend more momey, because once you free up the intake flow with high flow air filter, you should tune it. If you don't tune it your bike will run even leaner then before, and that gives them more excuse to blam you for their problem.
OP, as the dealer stated a free flowing A/C will help a lot. Changing just the A/C does not necessitate the need for a dynotune. If you change anything else then you'll need a tune to calm the beast down. Also with things as simple as pipe and A/C changes, you're better off IMO with something like a fuel management device unless you like to tinker then a full blown tuning device like PV, TTS, SEPST, etc are a great choice and all of these allow you to tune yourself with a few rides, recording data, then flashing that new data back to the ECM. It's really not a difficult process and as each new version of software comes out for each device, they just make it easier and easier to do yourself.

how low of an rpm are we talking about? while it may be more pronounced in 3rd gear, you really don't want to be riding at too low of an rpm in any gear. twisting the throttle while lugging the engine is not good for the bottom end internals.
i like to keep the rpm above 2k. if that means downshifting, then that's what i'll do.
