i disagree, bed liner is a good way to protect the underside of the fender. my friend has his whole bike lined and you can beat it w/ flashlight, wrench ect and it does not dent. he drops it in gravel all the time and nothing hurts it.

by cushioning the "thunk" as you call it will also help against the metal being effected

I wonder like those above, if the tire to fender clearance has been lowered on the newer models? Seems like something would have to get stuck between the fender and tire and roll around to do that much damage. Rocks would have to stick to the tire and be thrown up with a lot of force into the fender to make that many dents. Since you said it was only on one radius or side of the fender makes me wonder.
Some pics may shed some light on it.
