Hmmmm... never dynoed a bike but did my race car many times. Cars get strapped down to the dyno, if its not tight enough, bye bye tires. Do bikes get strapped? If so, there's your answer I suspect.

Either tire was overheated or possibly touched rear brake by accident the only things that I can think of.

It happens. Depends on how much time is spent turing the bikes. Mine generally have taken an hour each time. When I bring my bikes in for a dyno tune I expect to replace the tire after. They don't get shredded but they do get a nice flat spot.
