There is no "high" setting for the throttle. The choices are standard, standard plus, moderate, aggressive, race, or custom. Which setting did you have it on that made you drop it back to stock?
If I recall Standard = Stock. After an Autotune the FP3 sets throttle to Standard plus.
I've been running my bike in Autotune for the past 400 miles. It has improved over the original FP3 flash. The only complaint that I have right now is that when the bike is when I first start the bike and if I try to give it throttle, it wants to die. Going to look at that when I get the bike back from the dealer for a warranty issue with the primary.
Also, I wasn't able to take the FP3 out of Autotune mode before disconnecting it last night. I kept getting an error saying it couldn't communicate with the FP3 even though it was connected.

Have you "finished" the autotune session? When mine was in the learn mode, it ran bad when first starting. Once I closed out the learning mode and flashed the tune it runs great! Hope that helps.
While in Autotune, the acceleration enrichment is not active and it's more noticeable when the engine is not warmed up. They have it turned it off during autotune so as not to mess with the 02 sensors and making it think it's running rich.

Yep, you guys are right. I guess I got something else to mess with after my 2nd autotune. I had ASSUMED it did since my throttle response was so much better after autotuning it the first time, and I though I had heard that it did change it. Thankfully I haven't pulled it off the bike yet so it will only take a minute to give it a try. FYI, on the video V&H suggest a moderate throttle response for most riders.
