My understanding is the USB is for charging only and BOMM only works through BT.
Not true at all.
The USB is a direct connection to the Boom system and allows you to play and control music via the Boom controls.
My iPod is plugged into the USB port, and plays music that way and also charges at the same time.
Complete control over all functions of the iPod via the hand controls.
I don't even have Bluetooth activated on that device.
Never had a problem using my iPhone 6 connecting with the Boom usb or bluetooth.
I have never had a problem until now using the USB for music. It will still work as I have stated. I just have to go through the process of making the radio turn on the Bluetooth. That makes me think it is a problem with the firmware. The phone connects as soon as it looks for it.

If you haven't already tried this on your iPhone go to settings>bluetooth> and remove the HD boom as a paired device. Then sync your phone again with the HD Boom.
It's the ithing again my Android is always connected USB is on instantly set as FAV but I can switch between my phone or USB which ever I prefer after a minute or so. Not sure if you can set BT as FAV since it takes few seconds to pair with BT and load CB.
It's just doesn't recognize my phone is there if I have the USB connected. It's like i have the bluetooth disabled. I have to go in an initialize a search for Bluetooth, before it will sync with my phone. If I take the USB out , it works great.
I've decided I'm just going to unplug the one to use the other or be very patient.
I am not patient!
