I've been using my iPhone 6 in the fairing pocket for over 2 years and nearly 28000 miles now. It's been in there in temperatures from the upper 20s to 100+. No issues whatsoever.
Never had any issues with my iphones while riding had a 6plus and 7plus use them all the time. Maybe you should try a new charging cord they will go bad.
I vote for this, the lightning cords don't seam to last like the old ones. And I have found that the hd radio doesn't like aftermarket cords. Try using or buying a genuine apple cord and see if it changes.
This is just a guess, and I have no clue about the heat factor. My 6 and now my 7 plus works great as long as I Bluetooth or use an apple cord, but I have a road glide, so no experience with the compartment.
I have an iPhone 7+, and I've had it for a couple of years now. Longer than the two plus years I've had my Ultra Ltd anyway. No issues at all with the iPhone. I have mp3's on the iPhone, which is actually redundant to the USB Drive that's plugged in all the time, but it's there and the BoomBox recognizes it whenever I'm on the bike. I take and receive phone calls and I listen to Pandora (a lot!). Unless I'm on a really long multi-day trip, the iPhone stays on my belt. On a long haul, I'll put it in the Tour Pack plugged into one of the free cigarette lighter USB charging plugs I got at some show somewhere. So far, so good!

I just purchased a detachable Ram X mount for exactly that purpose. Always have Waze running in the car; and now on the bike too.
I dropped my 6 a few weeks ago and broke my screen. First time to do that since I started carrying a smart phone. I carried it to a shop to get the screen replaced and was watching the guy do the repair when he pointed out that my battery was failing. He explained to me that iphone batteries, when they are exposed to lots of moisture will start to swell. He showed me how my batteries had swollen up and were soft compared to a new battery. He said the swelling will cause the phone to snap apart and can even break the screen. My phone had been making a snap sound when I squeezed it for awhile, but I ignored it. Now I know that my tempered glass screen protector didn't necessarily fail me when I dropped my phone, that it was most likely due to the batteries being swollen.
I too use a ram X mount on my bars and Bluetooth my phone. I have a Mophie battery case so I don't ever plug my phone it during a ride either, but then I use the usb for most of my music anyway.
I said all that to say this, your phone may be getting moisture exposure in that pocket and that could be the reason for your failures.
