You're right .... I'm just guessing also but anytime I run into something weird in the electrical I generally suspect a ground problem or battery. Those little 2032 (IIRC) batteries are cheap. Another thing you can try is to make sure your fobs are way out of range (or remove the battery) and manually punch in the bypass code and see if everything works fine.

I suspect your Left Hand Control Module is bad. If your bike starts it's not the fobs or the battery.
