So the next two mods I have planned are adding lower leg fairings with 6.5s in them. And adding either JL 6 inch subs or a good set of 6x9s that add a lot of bass in the back of my saddle bags. So I need some help with the following.
Whats a good brand of non harley lower leg fairings, preferably with speaker boxes that will take 6.5s (biktronics titan ii's)
Is there any company that makes an install kit for either 6 inch or 6x9 speakers in the back of the saddle bags that will be waterproof? Or even better is there a company I can mail my bags to and they do the install themselves?
Man! It would cost almost $100 each way to mail bags. There is a sticky at the top of the page. Even a moron can have a nice stereo. Check it out! That's how I did mine. Just take your time with it...you should be fine. I believe there is waterproof mesh that you could use over the holes.
Honestly I couldn't care less if it was 200 bucks to ship, as long as it's done right. I already looked at that thread, and it seemed to be good for sunny riding, but I'm concerned that it be waterproof.
I saw a link to a site that made lower fairing with molded speaker cutouts at what I thought was a very good price. Just can't find it now. Maybe someone will jump in and post the link.

Thanks in advance.
Fairing Factory has what you need as far as the lower fairings. They have items on ebay and none of them are in excess of 400.00. If your bike is any color other than black you will aquire color matching cost. My scoot is vivid black so they've always saved me money.
As far as sending your bags to a company to waterproof them try Garage Bagger Stereo @864-334-6131 and talk to Chris Lowe. He's one of the premier installers in the country.
The only fully waterproof sub set-up I've seen is a custom enclosure with the speaker facing up and porting it inside the box creating no holes in the bags. Cutting or drilling holes you can make it water resistant with a gasket type trimming and hydrophobic cloth but it won't be 100% waterproof you still run the risk some water may seep in.
I don't know what year bike you have, if pre 14, you can add CVO lids with BT's 6x9 speakers (HAT's) and adapters that are water proof. You can't hear subs at speed anyway! Sub's good for parking lot... not so good for the road!

I've actually started looking at the 8 inch JL audio marine speakers, then I wouldn't need to worry about the speaker getting wet, just the mounting hole being sealed.

a few points to consider based on your post...
jl only makes an 8" marine sub for IB (infinite baffle) which basically means no enclosure should be use, or if you are using a sealed enclosure (as is the case on a bike) you need 1.5ft3 of airspace. not sure how much a bag has but it is probably around that amount and quite possibly once a sub is mounted inside (displacement) less but you would have to measure to be certain.
you will need at least 100rms and 200rms is preferred to drive the aforementioned sub. best solution would be 2 channels bridged on the ss 4.1000.
even though they are called "marine" grade they are not waterproof, only water and element resistant. big difference.
