My setup,
Sony AVX-AV100 HU output is front channels are connected to the Arc and the rear channels connected to the NVX VAD 1000.4 , Arc 600.4 in the fairing running the ,Arc 6.5 602's Upper and lower fairing with JL C2-650 6.5 in the TP wired in parallel with the lower fair on the front channels on the Arc. The NVX VAd 1000.4 is running the JL audio 6x9 (c2-690-xt) in lids and inside of bags. the lids are connected to the front channel on the amp and the 6x9 in the bags are connected to the rear channels on the amp.
I connected my DD-1 to set the gains on the amps i'm running. I was able to do it on the Arc with no problems, but when I tried to do the NVX it was distorted before I even moved the gains ( at zero ) 40 hz and 1khz. the specs for the amp calls for a 4 gauge power and ground wires, but that wire seams huge for a motorcycle and a 100 amp fuse. Is this over kill for this amp on a bike. RMS is 1000?

For starters the Arc 600.4 is going to be light on power to drive a set of 602s and the JL c2s as the are both lower efficiency speakers and the 600.4 is 150 watts at 2 or 4 ohm. Both of those speakers will require around 150 to get into their happy place.
As for the distortion coming out of the NVX I would check the input signal to the amp and make sure you have a clean input signal. If the signal is distorted recheck the RCA cable and make sure it isnt bad

You should not even use a 40hz test tone, unless you have speakers that can handle that frequency. What are yor crossover points and how eq are you using throught the Hu?

EQ is off. I did notice that when I connected my rear RCA cable to the front RCA Jack on the HU I was able to set the gains. But when I used another RCA cable from the HU rear output to the amp, I got the distortion. I think the rear RCA jack on the HU is not putting out a clean signal. Any thoughts?
did you try the same cable on front and rear HU outputs and get different results, that would point to an issue with head unit or settings. if the same cable gives clean signal on the front output but not on the rear, the cable is most likely good, and an issue in the HU. try sending signal front front outputs, to rear amp and see if its clean, to confirm the rca cable.
if you can not return the HU, you could try to use a Y splitter, to feed all amps, but you'dll lose fade.
