I am in process of changing my audio and bought the Techno Research Alaris tool to do my own flashes. But since I had Stage II Boom I first had to have the dealer remove that flash since the TR tool advises against flashing over a stage II flash.
When I took to dealer I asked them to flash it to either stock or 8/2. Tech came and got me and brought me back to bike and showed me on the screen that he didnt have those options enabled because it saw 1 amp. So I had to go with a 2 speaker/1 amp flash. Tech said at some point recently they updated all the Harley Tech tools, and it has removed his ability to flash stuff or make changes to things that are not installed or installed.
this, the dealers cant do the flashes anymore on anything but harley equipment, you need to go to an independent shop to get the flashes done now, or there are plenty of guys you can send the HU to, and they will flash it however you want and send it back.
Good luck. Just remember that with the BT355 you don't want a flash that flattens the EQ (a stock HD flash will not). If you are forced to use an RF flash that does flatten the EQ you will want to replace the BT355 with a simple LoC like the PAC SNI-15

Yes, but that version sounds wrong. The latest for a 6.5 GT is 1.22.0.3
You are looking at updating the HU software which is different than flashing. Flashing must be done using a flashing device through the OBD-II connector and the CAN bus. The software is updated using the USB port and a properly formatted USB drive.
Maybe why I couldn't find anything online about it was because I was using the term "flash". My question tho, and unsure if you can answer this, is will that update affect my not stock audio system? I have 6.5 to control but Rockford amp and speakers and wouldn't want it to get messed up.

If you have the stock radio, and update the software, that wont affect your aftermarket amps/speakers.
As Hamah said, software updates are not the same as flashing your HU, which controls eq curve and other audio settings like fade control.
